In this article we demonstrate approaches, models and methods from the graph theory universe and we discuss ways in which they can be used to reveal hidden properties and features of a network. This network profiling combined with knowledge extraction will help us to better understand the biological significance of the system.

In particular, we discuss recent work on identifying and modelling the structure of bio-molecular networks, as well as the application of centrality measures to interaction networks and research on the hierarchical structure of such networks and network motifs.

In the microscopic field of biology, DNA and other protein molecular structure can be represented as a graph, and thus as a mathematical tool, graph theory is introduced to the analysis and calculation of molecular topology.
